Try disconnecting the battery ground cable at the battery first then reconnecting it. if that doesn't work and all have power then most likely it is a ground problem for just those things doors and windows if I had a wiring diagram I can fix it fast. But when I unlock the door manually with the key, start the car, turn it off and then lock / unlock it from the black button it works just fine. For some reason it seems like the car goes into a mode that refuses to acknowledge the key fob and the black button on the handle until it's unlocked and turned on manually.
